Wrapper for tophat.

Usage

## Default S3 method:
systemTopHat(commandName="tophat", ...,
  system2ArgsList=list(stdout = TRUE, stderr = FALSE), .fake=FALSE, verbose=FALSE)

Arguments

commandName	A character string specifying the tophat command.
...	Additional arguments specifying TopHat command line switches.
system2ArgsList	Named list of arguments to pass to internal system2 call.
.fake	If TRUE, the executable is not called.
verbose	See Verbose.
