'ComBat' allows users to adjust for batch effects in datasets where the batch covariate is known, using methodology described in Johnson et al. 2007. It uses either parametric or non-parametric empirical Bayes frameworks for adjusting data for batch effects. Users are returned an expression matrix that has been corrected for batch effects.The function was revised accroding to 'sva' package (version = "3.8").

Meta File
Meta information includes the Sample name, class, batch and order. Do not change the name of each column
(1) Class: The group of samples. QC samples is not required, but the class should be available (no 'NA').
(2) Order: The concent can be replaced by covariates if the mod.covariates (See shiftCor_dQC function) is TRUE.
(3) Batch: The analysis blocks or batches
(4) Sample name should be consistent in Meta file and Profile file

Profile File
Expression data includes the sample name and expression data.(See the example data)
NA.Filter
Modified n precent rule function. A variable will be kept if it has a non-zero value for at least n precent of samples in any one group. (Default: 0.8)
MLmethod
The QC-based signal correction (i.e. QC-RFSC, QC-RLSC.) or QC-free methods (Combat)
Ntree
Number of trees to grow for QC-RFSC (Default: 500) .
QCspan
The smoothing parameter for QCRLSC which controls the bias-variance tradeoff. The common range of QCspan value is from 0.5 to 0.75. If you choose a span that is too small then there will be a large variance. If the span is too large, a large bias will be produced. The default value of QCspan is set at '0', the generalised cross-validation will be performed for choosing a good value, avoiding overfitting of the observed data. (Default: 0)
Imputation
The parameter for imputation method.(i.e., nearest neighbor averaging, "KNN"; minimum values, "min"; Half of minimum values "minHalf" median values, "median". (Default: KNN)
